The JR Haruka limited express is the fastest way from Kansai Airport to Kyoto Station, in about 75–80 minutes. The airport limousine bus is a good alternative if you have big luggage.
Kyoto has no airport of its own. Most international visitors fly into Kansai International (KIX) near Osaka; Osaka Itami (ITM) handles domestic flights and is closer.
Best for most people: Train. Haruka is direct to Kyoto Station, comfortable, has luggage space and avoids motorway traffic.

Is there a train at night?

Is Itami closer to Kyoto?
